When I first saw this Gatchaman episode, I was actually yelling at the screen, wondering how Joe could be so dumb.
“The Bird Missiles aren’t firing!†Joe is aghast.

“So we have to run?†Joe asks angrily. “No way, man!†The Condor slams his fists down onto the console.

And I also think that your second explanation regarding the briefcase could have been the most plausible. I also had thought that maybe Ken had become a bit clumsy in such an awkward and nerve-wrecking situation as that of meeting his father again but I don't think that that would have been the case. I don't know if I'm mistaken but I think that Ken would not have informed Dr. Nambu immediately that he had been going after a presumably dead RI if he had not been suspicious right from the beginning even if in his sub conscience ... knowing him he would have run after RI without informing anyone!

Good point! But we're not supposed to remember when the writers break the rules...
Interesting idea about the briefcase. It's possible that it was trying to mislead us, so we could see there wasn't a bomb in it. But then they just could have included a brief shot of RI moving to the open briefcase and closing it. Instead, we get nearly a minute of the briefcase opening, papers falling out, and Ken and RI stacking them back together. Weird.

I always thought that the Doc rewired the Phoenix before hand, what with the way G-1 was acting and all.
I also thought that the briefcase opening was an 'accident' arranged by Katze/Galactor so G-1 could see that there was 'nothing suspicious' in the case. Of course, if the transmitter is built _into_ the case...
You know, I'm sure the Doc (whichever version) had the capability of rewiring the Phoenix, but the only person we ever see do it is Jun... and then in Gatch II, there's an episode where Joe himself (as a cyborg) becomes the conduit when there's a broken wire.
Oh wait... now I think I recall (and I'm sure James will jump in with the appropriate references) that in one episode (perhaps Farewell Red Impulse?) Ken is gone, and Nambu does re-wire the God Phoenix so they can shoot missiles.

Gosh, that sounds familiar, an ep where Nambu temporarily makes it possible, but I'm drawing blanks here. Ep. 52 is the one where Jun does it, IIRC, so thay can defeat Cataroller.
In GoS, Dr. Brighthead rewires the Phoenix to shoot the missiles without the G-1 being docked. He does it before sendign G-Force to 'borrow' Galactor's missile that will send the Van Allen belts back into space. Yes, the missile Red Impulse flies to his death.
Ace learns who his father is in that ep. And gets tossed across the room by Dad/Red Impulse.
